A couple of places to check: Have you checked your wiring to make sure it's right on all four pairs? We had a miswired site that exhibited a similar problem.
Gigabit uses all four pairs, and I believe the problem was some ends were punched down A and others B order, so this incorrect wiring effectively allowed only one pair to work. I don't think this would limit it to 10, though. It should still be Mbit. Are you seeing 1Gbit link lights on both ends?
Check your DNS lookup to make sure it's not going to some far-off place to resolve a name before starting the file transfer. Sometimes the file transfer is quick, but it can take a long time to resolve where it's getting it from.
